How to Structure a Manuscript to Give Your Paper Its Best Shot

Two papers with equally strong data can get very different receptions, one moving smoothly through review, the other bouncing between three journals before it finds a home. Sometimes that's simply the data: a smaller, more contained story is a better fit for a smaller journal, and no amount of restructuring changes that, nor should it. Good science deserves a place regardless of how big the story is. But controlling for scope, the gap I see most often between two comparable papers is how the science is argued rather than what the science actually shows.

Editors are reading for a story that justifies the attention of their readership, not just for methodological soundness, and that's true whether the readership is broad or a tight specialist community. Structure is how that story gets made legible, and it's worth being deliberate about it rather than defaulting to how the last paper got written.

The introduction is an argument, not a runway

Introductions that build slowly through the literature before arriving at the question tend to lose readers before the question even lands. The fix isn't shortening the background, it's inverting the order: state the gap early, then use the background to justify why it's still open and why it matters now. Everything that doesn't serve that justification is cuttable, including citations that feel obligatory rather than load-bearing.

For example, rather than opening with three paragraphs tracing the history of a pathway before noting that its role in a specific context is unresolved, state that unresolved role in the first sentence or two: "Whether X regulates Y in the context of Z remains unknown." Then spend the following paragraphs building the case for why that gap matters and why prior approaches haven't closed it, rather than simply cataloguing what's already known.

Results sections should track claims, not chronology

The order experiments were run in is rarely the order a reader should encounter them. I sketch the results section as a list of claims before I write a word of prose, then match data to each claim. A figure that doesn't advance a specific claim toward the paper's central argument is a candidate for the supplement, regardless of how much work went into generating it.

So instead of narrating "we performed immunostaining, then we did a knockdown, then we measured migration," organize the section around what those experiments establish: the protein localizes to the leading edge (immunostaining), the protein is required for migration (knockdown), the effect is dose-dependent (titration). The experiments haven't changed, but the reader is now following a claim-by-claim argument instead of a lab log.

This also changes how you handle the connective tissue between subsections. Instead of "having established X, we next examined Y," the stronger move is to state what the next claim is and let the transition imply the logic rather than narrating it.

The discussion is where papers lose precision

Restating results in different words is the default failure mode, but the more consequential one is overclaiming, extending a specific finding into a general mechanism the data doesn't fully support. If your data show that a protein is required for migration in one cell line under one condition, a discussion that concludes it "drives metastatic progression" has outrun the evidence, even if that's plausibly where the biology is headed. Reviewers are calibrated to catch this, and it's often what triggers a request for additional experiments rather than acceptance. Match the scope of your claims to the scope of your evidence, and be explicit about what the paper doesn't show.

Abstract and cover letter carry more structural weight than their length suggests

Editors triage largely on these two documents, so they need the same claim-driven architecture as the paper itself. A common failure is an abstract that summarizes methods and findings but never states why the result matters beyond the immediate finding, the sentence that answers "so what," such as noting that the mechanism identified is shared across a broader disease class, or that it resolves a contradiction in prior literature. That's often the one sentence authors cut for space, and it's usually the one doing the most work for the editor.

A quick structural audit before submission

State the central claim in one sentence. Check whether every figure maps to a specific claim rather than documenting that an experiment occurred. See whether the argument survives being reconstructed from headings and figure legends alone. Confirm the discussion engages the introduction's question in its first paragraph rather than building up to it.

When one of those checks fails, resist the urge to fix it by rewriting sentences. The problem is almost always in how the sections are organized, so it's the outline
